Paths & Backgrounds
This suggestion is composed of what I named a path. It's hard to define, so I'll just jump right into the suggestion. (Like selectable backgrounds, but not backgrounds?) Selected at level 1, perhaps by runestone use or a conversation.
Path of The Sniper {Ranger}: Loses all ranger feats that give them dual wielding power. Gains point blank shot and rapid shot.
True Abjurer {Wizard/Sorcorer}: All abjuration spells cast are stronger, but cannot cast any spells that harm anyone.
Unnamed Path {Fighter/Barbarian/Rogue/Monk}: Permanent Haste, cannot use any magic. (Potions, Wands, Items, etc.)
Medic {Cleric}: Loses all armor & weapon proficiencies, all spells that heal act as if empowered.
Shapemaster {Druid}: All wildshapes improved, normal form (Elf, Human, Dwarf, etc.) are given -4 to Strength, Dexterity, and Constitution, as well as AC.

Backgrounds. These are picked at level one, explaining the background of your character.
Wizard's Apprentice: +1 Spellcraft & Lore
Fearless: +3 Saves vs. Fear, -1 Reflex
Soldier: +2 Discipline, -1 Will
Hunter: +2 Hide Move Silently, -2 Lore, +2 Set Trap,
Merchant: + 2 Appraise,
Bully: +3 Intimidate
Devout: +1 Will Saves

I dunno, i have seen this system used to both help a server and hurt it. on a server i played in some time ago it was used well and people seemed to like it. but even then it really only gave them a bonus as the RP background would have been the same.
on the other hand Arilith uses this system to hinder the Pcs by restricting what they can or cant do and be. its really all about how its used, but i don't see it as being a nessessity as you cant possibly factor in every background.

I did hijack the path idea from Arelith. The ones I suggested are different, though. I rather like the idea of characters backgrounds effecting character mechanically. I'm a pretty hardcore play by the character sheet kinda' guy. So I feel that if people roleplay backgrounds, then they should affect their sheets. I hope that makes sense?

Maybe have those as prestige classes and optional. I play on a server which does have the normal prestige classes and some of those have been tweaked nicely as well as diety specific.
However it requires a bio approved prior to playing and password protected.
Everyone has different intepretations of what a class might be.
